Not including remixes, my favorite minigames include Karate Man GBA, The Bon Odori, Space Dance, Built to Scale DS, Karate Man DS, Lockstep, Night Walk Wii, and Kitties. If I had to pick one, it would be an extremely difficult choice between Space Dance and Kitties. They're both so cute and positive and meld the cues with the music so well it's incredible.

My favorite remixes would be Remix 5 GBA, Remix 8 DS, Remix 8 Wii, Remix 9 Wii, and all the medley remixes (aside from Left-Hand and Right-Hand, which are merely decent in my eyes). I also like the music in Lush Remix, but I don't like the gameplay.
